I think Hekate (package3) loader does not need sigpatches. But how does it load games then if sigpatches are not required?

By the contrary, hekate's implementation of package3 stage LOAD the sigpatches from ips and from patches.ini

It needs them, but it uses different ones than Fusee (Both are included in the zip provided on GBAtemp, though)

thanks for your help. deleting/re-adding atmosphere, bootloader and config folder fixed it.

If you deleted/readded the whole atmosphere folder, you need to re-enable DNS redirection and PRODINFO blanking.
