The safest method (pretty much 100% undetectable unless the console is opened) is to hardmod (with an internal connector that requires opening the battery cover and battery panel to get to it) then flash a non A9LH NAND backup first.

Or bring a normal 3DS

I've done it before, using a hack 3ds for pokemon regionals and tourneys. Most of the judges there are stupid af and wouldn't tell if a 3ds is hacked or not so as long your pokemon has legit stats. One thing to do is maybe compile a custom a9lh with the payload filepath deep inside the Nintendo 3ds folder or something. This is really getting paranoid though.

This method is a lot easier than the all the others, but it does require someone to have a spare vanilla console.
I have plenty of consoles, but all are A9LH'd and I do not see myself leaving a console in an unhackable state once future firmwares block hardmod FIRM downgrading by requiring 11.0 FIRM to even boot the home menu.

Ok, how would a judge tell if you have arm9loaderhax with a pokemon cia installed? Only way to tell is if they have to unscrew your n3ds backplate and microsd card and put it in the pc. Or they know your buttom commands to get into decrypt9.

this won't fix anything if they try to boot the console without the SD Card, which is a fast and 100% accurate method to find A9LH users.

I'd just remove your SD Card and try turning it on.

for puting it deep into nintendo 3ds you would need to mod a9lh itself on the console nand..

so you think a regional judge will carry a precision screwdriver just to open a backplate of n3ds to inspect the microsd card? For world's, it's full inspection, no chance of bypassing that.

Driverdis is right though, we need a nand loading cfw passthrough for things to be totally undetectable.

make sure you have another identical sd card handy, to do a switcheroo slight of hand in case they want to inspect it. You have to be 2 steps ahead of them

Maybe pick up an used 2DS + a copy of whatever Pokemon game you have, and then use JK's save manager to toss the save onto it?

I'd do that, as that's the easiest way to not worry about getting caught with custom firmware...

what in the world is happening in this thread, the average layman doesn't even know 3DS cfw exists, do people here honestly think judges will know to check for startup commands as if they have so much as a shred of an idea of what on-boot exploits are

as some others have said, just don't use a splash screen and hide homebrew apps in a folder. To add to that just bring it in while it's already on and in sleep mode
