The best way is the same way as any other sd card. There is even a STICKY on how to do it!

Add the gw launcher, make emunand, rip emunand and files, inject / copy

Alternate way:
Download Win32diskimager {works on 64bit windows 10 also}, make complete image backup of your 3DS Sd card, The use Win32diskimager again to write the image you created onto 128gig card. Then use EaseUS Partition Master 8 to extend the 2nd partition it see's to full card size. Done.
