Modern rechargeable lithium-ion Batteries are fickle things.
There are actually several places that perform studies to work out the behavior of batteries.

Ok, first things first:
These batteries will decrease in capacity over time, not just when they are charged. After a very long period of time, a battery will actually have it's maximum capacity drop to nearly zero. After a single year of storage at full-charge and at a temperature of 25 degrees celcius the capacity will be down to 80%!
Think about what that would decrease to with charging. Hell, by now, the DS Phat's batteries are all getting pretty damn weak simply out of age!
Bare in mind however that this is not an equation. It's not 20% per year, it just starts quite steeply.

Secondly, the idea of a charge being a simple unit (from 0% to 100%) is inherently flawed. It's far, far better to perform several half-charges than to perform a single full-charge.

Also, the lower the temperature it is exposed to, the less capacity it loses. If you were to store it at 0 degrees celcius for a year then the capacity would be at 94%

Futhermore, the charge level it is left at takes it's toll as well. Leaving it at 40% charged for a year in storage at 25 degrees results in only a loss of 4%.
