So i was thinking about using the SD Card that comes with my 3DS, can i backup all the files by copypaste and format it and when i want to use it can i just paste all the files back and it will work or would it just screw it?
Yes, it'll work. Just make sure not to turn on your 3ds when the sd card is taken out.
It won't work. When you format your system, it changes the private key. So any of the apps you've downloaded are suddenly unsigned and just take up space on the SD card.

SD is a standard, much like SDHC and SDXC. Adapters and size pay no role here. The 3DS is compatible with any SD and SDHC card, and that's that.And it has to be and sd? or can it be a micro sd with an sd adapter?

How so? It's the exact same card - all the adapter does is spread the leads onto a different size. lol, reminds me of my Kingston miniSD-to-SD Adapter. It's in complete shambles - I disassembled and assembled it more times then I can remember, it's held only by tape and it... still works! Sometimes gets stuck in the slot though... the layers of tape made it thicker...Well, on my EZ FLash IV, I had the exact same setup, and adapter failed a day later.
I guess, look for GOOD adapters then.
