My brother took out the SD card from my 3DS without letting me know. Everything on the card is gone, and I do not have any backups on my PC. All it shows now is “An exception occurred." Is there any way I can download the base file system and make it run again?

Do you have custom CFW? When does it show the error? Can you make a picture of it?
Provide a FAT32 formatted, h2testw or F3 checked SD card and start here:

Unless the console SD reader is damaged (or other, severe hardware damage exists) latest Luma3DS boot.firm will make it boot again.
