It turns out that it only works when I copy it to my cart using 'safe mode and force r/w' then it switches the top and bottom screens. Any fix?

arm 7 fixed it, just make sure you have the most current loader like 4.9e or something like that. It wouldn't work with anything else and do DoFat and F/W and it works perfectly for me, no chagned screens or anything.
Confirmed for getting the screens to display correctly: arm7 fix, 4.9e, dofat, f/w, trim rom. don't use safe mode. I didn't try adding soft reset, so not sure about that.
