Hacking Accidently updated. Won't read memory card or load games.

I accidently updated my switch through nintendo. I'm using atmosphere on emummc, hekate, and fusee primary. After, I copy and pasted a new version of atmosphere and hekate and installed latest sig patches and it says the game card can't be read as a popup before the main screen. It still lets me on the main screen but when I click on a game it says unable to start software. I tried doing the archive bit fix in hekate but it didn't do anything. What do I do?
 
Perhaps I'm on the wrong path here but isn't there an option in Hekate itself which disables reading the cart?
This is done before booting to the emummc.
Have a look there :)
 
Blatantly copied this from another thread :
If you wish to play gamecarts on 9.0.0 (but forever prevent yourself from playing them on < 9.0.0), set nogc = 0 in BCT.ini.

If your games on your SD card won't start, then it is indeed most likely the archive bit.
If you used a MacBook to copy files, you need to do this :
sudo chflags -R arch /Volumes/SDVOLUME/
sudo chflags -R noarch /Volumes/SDVOLUME/Nintendo/
