(little bit off topic) So whats the best android alternative appstore then?

I would advise not to use any alternative Android Appstore,
As there is a Malware that originates form third party appstores, infecting apps and roots itself into the phone.

Even factory resets are useless.

It didn't block Miiverse. It blocked signing into NNID. In fact that is ALL it did as far as patching or blocking. You can no longer sign into NNID unless you have the latest NVer, which typically is only updated via internet updates.

This means any service or app that requires signing into NNID (like eshop, game updates, miiverse, pokebank, games that require NNID access, etc) are all broken unless you follow the steps that are outlined in this thread several times. Unfortunately if you are on 9.3+ sysnand your options are to wait for smea to find a fix or update to 10.3.0-28

Well, factory resets are supposed to wipe the cache and data partitions. If you do get infected and that's the situation then chances are that it used root to store itself in the system, which in that case you'll have to reinstall the system. Same applies for kernel and whatnot. Not impossible if you're able to reinstall the partition carrying the infection or if you're able to remove it manually.
oh and if the bad app uses the exploit and does not store the su binary in the /bin directory then you're kinda doomed unless you can find an app that uses the same exploit or some other working one to root your device and to attempt to repair the damage

I'm personally wondering if it's worth staying on 10.1 now because afaik the only thing that I would lose by updating is themehax, which I don't actually care a lot because I prefer to use my custom themes. I've Ironfall so I just can run installer again.

Anyway I'll wait until weekend for news from smea and if no fix for the nnid login pop-ups I'll simply update ironhax payload and move forward.

If you're talking about redownloading IronFall then it's too late. The vulnerability was patched.
If you have the older version of IronFall with either v1.0 or v1.1 (if you downloaded the update too) and IronHax is working, all you need to do is update the payload to 10.3 and then "upgrade" the 3DS.
Something worth noting is that the starter kit comes with the MenuHax (ThemeHax) manager which allows you to use custom themes even with ThemeHax in action.
