So I'm two years late lol but I also had this problem, where I had a romfs file from pk3ds and the command window wouldn't open it. It turns out the system thought it was corrupt because I had used a hex editor to trim the file. The hex editor also generated a .bak file, though, and when I ran the command line through that, it worked. Just in case anyone else is running into a similar issue.
