Hacking a question about hackingtoolkit

I used hackingtoolkit to rewrite the extracted code.bin and load it into a 3DS file. When I disassembled the resulting 3DS file, I found the following differences from the original: exefs.bin changed significantly HeaderExeFS.bin changed slightly HeaderNCCH0.bin changed slightly
This is due to a single line change in code.bin, but I'd like to know what each of these changes means.
 
To take a wild guess, those other files contain some kind of checksum related to code.bin that is recalculated when you rebuilt the .3DS file.

Why not just compare the new files with the originals and see which bytes have changed?
