I know that the USB HDD that stores GC and WII games has to be FAT32 with 32K cluster size...

How about the SD card ? should It be like the same thing ?

Can I put my apps(nintendont, Wiiflow, Loader GX, cIOS, priiloader, etc on the external HDD or do they have to be on the SD card ?

Hello.:)

There is no need to change the Size.Standard FAT32,that should work for
SD Cards up to 64 GB,but that Size it is not really necessary.
You can put all other Things like Arts/Covers/Cheats/Emulator Files on the HDD too.
So a 8-16 GB SD Card should be big enough for the Wii.

The Applications/USBLoaders should also work from the USB HDD,as long as it is formatted with FAT32.
The only important Application that makes maybe Issues,is the "sysCheck" Tool, when it saves.

Thank you.:)
