I restored my sysnand back to its stock state yesterday. Before I did that I copied my entire SD card to my PC. After I restored sysnand I created an EMU nand. Then I copied all of my files back over but my games are no longer showing in the menu. All I see are blank squares of where games should be.

How do I get them to show up? These games were installed nsp's

Just like @osternachten said, the Switch needs extra files to identify your games on the SD card which were unfortunately lost when you restored. You have to reinstall each of them, so better format the card first.

Games are in the Nintendo folder on your SD card.
If you want the games u had on sysNAND before to appear on emuNAND now, put them in the Emutendo folder instead or whatever is defined in sd:/emummc/emummc.ini

You need more than just the game files to launch the games. You also need the associated tickets for those games which are stored in the internal memory but since you restored a backup before those games were installed, those tickets were also wiped.
