You could relink a NNID if you first unlink it before the format. Again, system reformat erases your entire games collection. You could redownload everything from eShop if you legitimately purchased those. However, this won't restore the saves.

If you think you can outsmart the reformat by backing up a copy of the Nintendo 3DS folder, think again. You can't reuse that folder after the format because of changed encryption between the 3DS firmware and SD contents.

Format System Memory is terrible advice when it comes to repairing the 3DS firmware.

I don't think it is that terrible. Save backup could be done by Checkpoint. I think OT could install Checkpoint to backup before do formating. Eshop apps could be redownload. Is there anything could be lose?

If u done care about your NNID and want to start over use JKSM or CheckPoint to backup all saves
There's the issue the system format doesn't necessary fix the not letting you update the latest firmware. It's also a pain in the ass for those who pirated their games, DLCs, updates, DSiWare, or made lots of custom VC injections having to go through the hassle of reinstalling everything again.

If you want to achieve the same effect as a real Format System Memory without none of the drawbacks,
  1. GodMode9 → [1:] SYSNAND CTRNAND → hold (R)-shoulder and press (X) on the data folder. Temporarily rename this to data2.
  2. Press (START) to exit GodMode9. You'll be greeted with the new user introduction. Make a dummy profile.
  3. Try updating the 3DS firmware in System Settings. If the update goes through, great.
    • This probably won't work depending where the issue lies like if you have fake system title tickets installed or previous failed update that resulted in frakenfirm.
  4. Go back to GodMode9. Press (X) to delete the dummy data folder. Rename data2 back to data.
    • You should retain your NNID, Friends List, Activity Log, and all your games + saves.
Again, system format for those who don't know what it does causes lots of grief.
