Assuming you are using Kosmos (or loading fusee-secondary through Hekate) are you using these sigpatches? https://github.com/Joonie86/hekate/releases
They are needed for most XCI converts to work.
I was getting this error earlier when pushing Fusee->Atmosphere but ended up getting it working by launching Atmosphere with hekate instead (with those aforementioned sigpatches).

-What firmware are you currently on?
-What versions are you using for all your relevant homebrew stuff (hekate? atmosphere? etc?)
-What patches are you using?
What I would do is backup the nintendo folder/homebrew/relevant stuff I want to keep, go through https://sdsetup.com/ and starting from scratch, then copying your backups back over after.

Or, I also heard that if you use flash memory, it can act as more "RAM" at least windows tell me when I stick a flash drive into it. -
