So, here's the tl;dr:

I've just made a switch from ReiNX to Kosmos/Atmosphere today and at the same time upgraded from an old 128Gb micro-SD Card to a 256Gb micro-SD Card. I made a backup of the "Nintendo" folder from the old micro-SD Card and transferred it over to the new one. I booted successfully to Kosmos/Atmosphere after proper configuration from a "clean slate" standpoint. While the games/apps I had previously installed back when the device still runs on ReiNX appears on the home menu, trying to run any of them gives off this error:

"The software is not currently on the console. Please redownload the software to continue. If the software was originally downloaded to a micro-SD Card, please cancel, turn off the console, and insert that micro-SD Card."

Any idea on how to fix this issue?

Is your SD card formatted as exFAT?

Apparently, the issue did fall into the file system formatting. When the 256Gb micro-SD Card was formatted to FAT32, it could not copy all of the files I put into it, particularly the 100+Gb backed up Nintendo folder, but did not show any error for it. Reformatting the same micro-SD Card to ExFAT and recopying the files, including the ones needed to run Atmosphere 0.9.4, made everything work as intended.

You need sig patches
I already had this covered from the start it seems.
