Hey Everyone i'll try to detail this as much as i can.
So yesterday I was playing Xenoblade 2 in docked mode and received this message :"Your console is too hot and needs to shut down" before the console automatically went into sleep mode. I brushed it off as being normal since the game looks quite intensive for this small baby. 30 minutes or so later when it cooled off I fired up BotW in which i could play for days in dock mode without any problem but got the message again within an hour or so.
I started looking online for solutions and found out that the fan was most likely dead and needed to be replaced but i can hear mine when games are running and can feel a little bit of airflow too. Just noticed that the joycons stopped charging even if they are being detected are these 2 issues somewhat related ? Don't really want to send it back to Nintendo since I have CFW installed onto it. Any advice ?
Thank you.

Is the fan on your switch properly running? It usually takes a few seconds for it to start up after playing a game.

Other than that, if it is a fan problem, replacing the fan isn't that hard for the switch if you have any semblance of disassembly of tech products.

nope didnt even know these existed. only have SXOS emunand and havent noticed any issues in 2 weeks of use including long sessions of botw in docked mode.
Hmm, then I'm afraid I can't really help you as I use Atmosphère. You could try that or wait for someone with SX OS to chime in.

How can i make sure it is ? i can hear the fan when i put the console to my ear and can sense some airflow too.

Put it near the AC, it will over heat in this temperature without proper cooling.

Does it still happen when not using a CFW? While you said the dock isn't obstructed, what about the vents on the Switch itself? Any possible bug infestation?
So i just ran a little test, left the console on, running BotW in handheld mode for about an hour an a half, console gets hot but nothing extreme and no force shutdown with the message.
Putting it back into the dock and letting the game run to observe if its going to shut down and in how long.
EDIT: Got the same message about overheating and the console shut down :/

Put it near the AC, it will over heat in this temperature without proper cooling.
Okay will do.

Atmosphère.
Not sure if SX OS is the culprit here

30 degrees C = 86 degrees F. That's warm, but not really too hot on its own to cause the system to overheat to the point of emergency shutdown. It was tested in portable mode that, with the fan turned off and placing the system on while covered with a blanket, it would shut down itself at around 66-67 degrees C (or ~151-152 degrees F). So something is contributing to the high heat. The fan should be going full blast in docked mode before the system would force itself off (as an indication of how hot it was getting). If it was not going full blast, then the fan is likely the culprit, or something preventing the fan from going full blast within it.

You may need to take a look inside to see if anything is wrong. Could you post pics (not including the serial number by blurring/blacken it out)? It might help us help you out.

Do you think the fact that the joycon aren't charging is related to that issue ?

I'll post a cooling mod I did that puts temps down from 45C idle to 33C idle and 49C after docked gameplay for 6+ Hours; Ambient room temp 26C.

The thermal paste on a stock switch tends to really low quality and degrades fast.

I play docked overclocked on max CPU and GPU clocks and the console doesn't even get that hot. Take the back off and clean it out maybe? I found a lot of dust chilling in mine after like 2 years of use. The battery was dying while docked with overclock. Cleaned it out and it's fine now.
