Gaming Unknown Title on my Additional Data after SD Formatting

Hello, I was wondering if anyone of you could help me with this problem I had.
The SD of my 3DS was giving me problems, so I wanted to format it. I made a robocopy on a folder on my PC (for some reason it wont let me cut and paste files normally), then formatted the SD using GodMode9.
After that, I cutted and pasted the files on the newly formatted SD. The first thing I noticed, was that some of the files got corrupted. Some games I had went unusable, so I had to redownload them. No big problem. The corrupted files appeared blank and I was able to delete them from the System Menu of the 3DS. Every file appeared like the photo down here. Every file was deletable... except one.
I'm fairly sure it's correlated to Miitopia. Some files on Checkpoint got deleted (including my Animal Crossing and Pokemon Moon backups), and whenever I load Checkpoint, it says that it couldn't create a file for Miitopia. I tried the game then, to see if it was corrupted. The savefile was okay, but it won't let me create additional data.
On the "Additional data" section of the 3DS System Menu, every time I tried to delete the corrupted file, it says that it cannot be deleted.
Do I have to reformat the SD again? Do I have to format the 3DS? I don't know what to do, any help would be appreciated. Thanks!

Are you still having problems with the SD card?

Your SD card seems to be going faulty, I would stop using it if I were you. At least until you've backed up everything off it, formatted it and ran h2testw to check it: https://3ds.hacks.guide/h2testw-(windows)

Okay so, I updated my 3DS to 11.9 and tried to update some games I have, the console says I updated them succesfully but when I go to another game and then back to the game I updated it still says "update available".
I did a SD check with H2testw and it says that it found no errors.

Okay so, I updated my 3DS to 11.9 and tried to update some games I have, the console says I updated them succesfully but when I go to another game and then back to the game I updated it still says "update available".
I did a SD check with H2testw and it says that it found no errors.
Update: I tried to use the SD with the update available games and now there isn't any warning of update anymore. Still, I have that Miitopia problem. I think it's more of a file corruption problem rather than an SD one. The thing is, I don't know what file to delete to make things work properly. Is it a blank folder on the main "Nintendo 3DS private" folder? Do I have to delete there the whole Miitopia file?
Update 2: With FBI, I was able to found the corrupted file and deleted it. Now it works flawlessly! Aside from Checkpoint, it still gives me error.
Update 3 (sorry with the updates): Checkpoint was giving me errors because there were too many folders. Now works correctly.

    @The Real Jdbye, I thought about that and I have blank DVD's and Blurays but honestly after like 90 songs I just listen to it a couple of hundred times toss it out and burn something else or have like 2-3 CD's. Florida here the heat in the car tends to ruin the CD's after like a few months even commercial pressed ones don't last too long.
