Yep! That was it. My build script accidentally set the archive attribute on the TITLEID folders, which interfered with the Switch somehow. The downloads that are available now should work, but before using them:
If you tried to use this mod before and it didn't work, you need to DELETE your SD:/atmosphere/titles/010003F003A34000 and SD:/atmosphere/titles/0100187003A36000 folders before loading any Let's Go mods.
The reason the broken build worked for some of you (or some mods) was because you'd already had mods in those folders and overwrote them with Polished Pika / Enhanced Eevee, and as such didn't set the archive flag.
Since people were asking: Brock has 4 pokemon, Misty has 5, the rest have 6. Rematches have 6. Elite Four have 6. Rival usually has 6, but not the super early Rival battles.
The Viridian Forest trainers should all be at or above Level 6 in this hack. if Bug Catcher Rick throws down a Lv3 caterpie, the hack is applied improperly.

This was the key to figuring out what went wrong, I was able to replicate "after dragging the release version of LGPPLGEE to the SD, no mods work anymore" thanks to this comment.I tried this mod with the standalone encounter mod you had, it does the same thing. Really weird, it works fine by itself.
