How would I be able to boot with a second partition on a SDcard?

do you mean boot an emunand?

just backup your sd card
use emunand9 to create the emunand partition and format your sd card
then restore your sd card files.

No like format my sdcard to have two partitions with my PC and use one partition for my phone and the other partition for my 3ds.

You buy another SD card. Why? Because unless you can figure out how to make either of them boot from different partitions, they are both just going to boot from primary one.

No I just only have a micro sdcard in my phone that has 32 gigs but I'm only using half of it. So I want to use it for both

You buy another SD card.
Both your phone and your 3DS will want to use the primary partition. So if you split it, you are going to have one partition being used and the other just hanging out.
SD cards are dirt cheap and since your flag says US, I am going to assume there's some kind of store (WalMart, Best Buy, etc) that will be selling them. I bought my 64GB up at Wal*Mart for 30$ and it's still $29.95 at my store.
