There shouldn't be any difference because Nintendo used pirated ROMs for the stock games!
Actually some of the roms originated from previously hacked roms Nintendo used to make 'romhacks' for systems like Gamecube (the gamecube's bonus Zelda cd had epilepsy modifications and spelling changes, among other differences).
That's not say they didn't take the ines format from their roms out of convenience which they did. But most of the roms have been hacked in some way.
But many of the 30 games are rom hacks, modified from previous Virtual console releases, already had some graphic tweaks or modifications either to add saving features, remove some flashing elements, or changing passcode elements, or simply fixing spelling, or changing fonts.
The Techmo Bowl for example removed the names of the players for trademark/copyright issues.

As such most of those 30 roms are not the original versions of the games from the Nintendo system itself, but respresent newer 'revision #/version #' for those games, made by Nintendo later.
