I think WIA is only for storage purposes. You won't be able to play the games without restoring them to ISO or WBFS format.

WIA cannot be read by any USB loader, unless someone's made one.
Wiimm made it for compression when stored on HDD, same with WDF.

If you use the --raw option for both conversions (ISO to WIA to ISO), the complete images with all fillers (waste) are converted and the final ISO is the same as the original one. But all my experience says, that you never need the fillers/padding. Just leave all existing partitions including UPDATE and CHANNEL (default of my tools).

And wit have other nice commands: DIFF and FDIFF
wit diff image1 image2 differs 2 images of any format, but without the fillers. Use --raw to compare 2 images in virtual ISO base.
wit fdiff image1 image2 (fdiff = file-diff) differs on file level. This is good for new composed or patched images.

ok, thank you for the tips, i'll try with the default settings and if something gets broken i'll report it back.
Btw do you think it is worth keeping the update partition?

Side question:
When extracting the compressed WIAs to a FAT32-formatted SD, do i need to update the disc.info manually to make the cfgUSBLoader find them?
(I've seen WiiBaFu still does not support FAT32 partitions)

I can't think of any reason to do so. Even USB Loader GX removed the update partition by default when dumping.
