I read that Xenogears was originally intended to be a Chrono Trigger sequel.

My understanding is that Devil May Cry started as Resident Evil 4.


What games started development as a sequel, but they became an original IP?

afaik the dementium games on the DS were pitched to capcom (or konami?) as resident evil (or was it silent hill?) games but were rejected
 
Nintendo does this a lot.

Mario land 3 on Gameboy was so different (hint: Mario isn't in the game) that Wario got his own franchise

Iirc, the captain Toad levels in super mario 3d world (wiiu) were so popular it spawned captain toad spinoff

Edit: Unreal. It originally had some deathmatch levels thrown in as bonus to try to play with friends on that internet thing for those who had it. It became unreal tournament,
(I presume quake 3 had er origins but I honestly don't know for sure)

I don't know about that. I think Nintendo always intended to make Captain Toad, but the levels in SM3DW acted as a testbed for the mechanics. Turning it into its own game just seemed so obvious.
I didn't much care for the Toad levels, because they slowed down the pace of the game. It works much better as its own game though.

details are sparse, but the story is retro was working on an original IP befire nintendo had them make metroid prime 1. I believe dome assets / mechanics may have carried over.

They had a number of games cancelled to focus on Prime. Ravenblade was one, it was even featured on the original Gamecube box as a featured upcoming game.

Dinosaur Planet by Rare for N64 became Star Fox Adventure on Gamecube.

Eternal Darkness went from N64 to Gamecube, and had some gameplay modifications in the process.
