Need help for preparing for eshop closure and potential broken 3DS

No, Checkpoint is only useful for save data (and applying cheats). You need to use Godmode9 to back up apps and updates.

But realistically, anything available on the eShop (free or otherwise) is going to be "preserved" all over the Internet hundreds of times over by amateur "preservationists".

True but never hurts to do it yourself

Can Checkpoint and Godmode9 also work on physical carts?
 
GM9 can dump carts to .3ds as well as .cia so you can install them like an eShop game. It also dumps eShop games to .cia. Checkpoint works on carts, too.

Does backing up games and its content require a lot of space from the SD Card? I think mine is nearly full.

The only games that I have digital are Kid Icarus Uprising and I plan on buying Dragon Quest 8. The rest are a bunch of eshop games like virtual console and stuff like that. All other games are Physical. And my SD card is 8 GB I believe.

Why not get a new one? They're dirt cheap nowadays; just make sure you buy from a reputable source and test the card thoroughly with h2testw before you start using it for anything. Nintendo officially supports up to 32 GB, but 64 GB should work with no problem if properly formatted with the right utility. With 128 GB you start to have to be a little more careful, but that's a bit excessive anyway in my opinion.

Upgrading to a larger card requires nothing more than copying everything from one card to the empty card.

Might as well do that, yeah I'll probably upgrade.

You say 64 should work with formatting. Do you mean with the 3DS itself or with mods?
Also what SD card brand do you recommend? SanDisk?
