I moved a PS2 ISO to a folder called PS2ISO in the external HDD's FAT32 and NTFS partitions and it doesn't appear in IRISMAN but only when I move it to the PS3's PS2ISO folder.

I know that even if it found the PS2 ISO it would probably ask to copy it to the PS3 (or it would start copying it right away without even asking) since it's normal for PS2 games but other homebrew like multiMAN, webMAN MOD and ManaGunZ showed them when they were in the external HDD's PS2ISO folder.

Stab in the dark, but maybe that's a path config issue?

Kinda off-topic, but can PS2 iso's be played on a A01 or B01 Backwards compatible PS3? I did the PS2 emulator thing on my slim PS3 back in the day, but now I have the chance to get a B01 BC Phat and I'm curious as to what my options are.

What should I do?

Yes, they can. You could try multiMAN, webMAN MOD, IRISMAN or ManaGunZ to play them.

EDIT: It's normal for IRISMAN to not show PS2 games in the external HDD's PS2ISO folder.

EDIT 2: There's multiMAN MOD which supports exFAT and NTFS unlike multiMAN.
