The compressed package, extracted lot's of outdated stuff you won't be using. It also overwrites stuff on your SD which might have been updated already.
To make sure you have all compatible and up-to-date software available on your SD, backup, clean, and start from scratch.
Yes, it is a good idea. Copy ONLY Nintendo 3ds,DCIM (if it exists),and 3ds to somewhere other than on the sd card, format your SD card as FAT32, put luma3ds boot.firm on the sd card, copy Nintendo 3ds,DCIM (if it exists),and 3ds back, then follow the Finalizing Setup guide again.It's best to follow these steps again: https://3ds.hacks.guide/finalizing-setup

As indicated in the 3rd picture, there's something not right in the /3ds/ folder. There's nothing required/not replaceable in this folder. Clean it, and only copy over the stuff you're planning to use.
