Homebrew Installed Apps unreadable

I had to replace my battery and ever since then allk of my installed apps can't be opened anymore. My 3DS thinks there's no SD card inserted even though it detects it in the system menu.
GodMode9 is also still working, so I don't know what the problem is.

I've tried using 2 different SD cards and both have the same issue.
 
Probably a problem with the sd card reader in the console or the system is refusing to accept the sd cards now.
but it's still able to read the card. I still have the soundhax m4a file I used on the SD card and it shows up in the 3DS Sound app. My save files and extra data from MHXX is still there too and isn'T that stored on the SD card as well?
 
I might have been able to get at least sth back. I've injected FBI to H&S and now I have at least access to that. Now I'll jsut redownload everything and install it again.

Go through the folder and look for files with zero size and names with symbols in them (not just letters). Delete any you find.

You'll lose your saves if you do that - but if you're ok with that, that's the easiest solution.

well turns out my 3DS has some serious issues after all. Even without using any homebrew, just going to System Settings twice crashes my system.

change your dns when you first set up so you dont auto update.

I just realized i made my account on april first lol.
 
The mod is installed to your system, removing the files isn't going to uninstall it, and uninstalling it isn't recommended. Problems are never caused by the B9S install, but the B9S install could be shielding you from worse problems and when you uninstall it your system could be bricked completely.

See how your system behaves without the SD card. If it is the same, then try a CTR transfer. If it becomes fine, then you probably have corrupted files on your SD card.
 
I don't think it's my SD card. I cleared it and put back only what I need to get Homebrew to work, and replaced that with fresh downloads to make sure it works.

What bothers me is the fact that I can install whatever I want, but it just stays on the 3DS loading screen, the one with the logo in the middle and red bars from left and right.
