So I followed the guide on 3ds.guide and it was perfectly fine... I did the system transfer and everything and it seemed to work fine... However, when I booted up the target 3DS, the DSiWare game was not on the home screen like it should be. I know for a fact that I clicked the move button because I remember being very careful with that part to make sure I didn't mess anything up. I got really angry and then I remembered that I had my NAND backup on the source 3ds so I could just restore that and start over. Turns out, the backup failed and I don't have any NAND backup. I do however have a backup of all of the files on my SD card before starting the transfer on my laptop, but I don't know if that'll help me in any way... I really need this CFW for my YouTube channel. It's pretty much my main content and I don't know what to do without it... Please Help! (I do not currently have access to the source 3ds or the laptop but if you guys can come up with solutions, I'll try them out tomorrow. I do however have access to the target 3DS but I don't think that will help me at all.)

Given that you didn't even notice that your NAND backup had failed, it's likely you messed up one of the steps, and it's impossible for us to know which one. All anybody can really say is to try again while paying better attention to what you're doing.

One possibility to retry it is to wait, sys transfer back for your nnid download the game again and try a week later
The only problem is now the source 3ds is stuck on 11.5 software with no CFW... it does have GM9 on it but IDK how that's gonna help me. So how can I try again

Oh thank god... how do I get them back on the home menu though? Along with FBI and the HB launcher app.
Normally, you'd just restore a NAND backup and your SD contents to get them back. Since you apparently don't have a NAND backup, you need to reinstall those titles. To do that, just run Rosalina on Luma3DS 8.1.1 to get to the Homebrew Launcher, and then run FBI.3dsx to reinstall your CIA files.

Ok thank you... I wasn't as much worried about the DSiWare fail as I was about the NAND backup fail... how can I check to make sure my NAND backup is saved next time? And also, I think I already know the answer to this question, but is there any way around the 1 week limit for system transfers?

Next time, make sure the NAND backup succeeds in GodMode9. You should also check your /gm9/ folder on your SD card for the NAND backup when it's done.

Ok... I guess I can stream on the 2DS (Source) Until the wait period for the system transfer is over... can I just get another Gift Card and only transfer once instead of transferring twice to get the nnid back to the source and then over to the target again?

You must wait the full week.

It is impossible to do a system transfer from a N3DS to an O3DS (the 2DS is an O3DS). The only way to get the NNID back on the source system is by calling Nintendo and asking them to transfer the NNID to the source system manually because you don't have access to the N3DS.

Ok... but instead of that, can I just buy a new gift card and repurchase the DSiWare game? Or do I have to contact Nintendo?
