Whenever I attempt to transfer the contents of my SD card using copy & paste or by backing up and restoring the image from my 16gb to 128gb (then resizing), Windows detects some files as corrupted. With a USB imaging tool, EaseUS would not allow me to use unallocated space after recovery from my backup. When creating the image with another USB management utility, I was able to resize the resulting 16gb partition, but not before scanning the drive and allowing Windows to fix errors which probably didn't help to preserve the information that is lost every time...

One vital feature that works is GodMode9 when I hold START while powering my 3DS with the 16gb SD BEFORE
anything has been copied to the 128gb using various methods (different usb image tools/drag & drop).
I'm going to try writing another image copy, but FAT32 Format says that it will take 9 hours to finish unless I settle for a quick format midway. EaseUS Partition Master is so fast that I don't trust it to format my SD in FAT32.

Files like .tmd, .app, data (folder) and cmd (folder) are the ones flagged as unreadable when I just copy & paste to the new SD if that helps. What exactly do I need? I don't mind losing miscellaneous junk if I can restore functionality of GodMode9 and my game saves are okay. Should I just live with a corrupted GodMode9 and see if my games will work until new jailbreaking tools/methods are available?

Thanks for your time.

Have you checked over the sd cards themselves if they're corrupted/fake? H2tw iirc it's called can help with that for Windows. Also a screenshot of your sd card would help. I don't understand what you mean when "resizing" also when you say image copy do you mean another sd card?..

The micro SD card and adapter are undoubtedly Samsung EVO 128gb. It's not likely that mine is counterfeit considering the quality brand name. Running the H2tw utility seemed like it would take forever, so I would rather not.

Screenshots of my SD folders won't do any good because my 16gb will launch the GodMode9 payload and it boots without an error message prompting me to shut down. Gm9 is only corrupted after migration of CFW folders to the SDXC w/adapter from my Sony SDHC.
Even if I have extraneous files remaining from jailbreak methods earlier than B9S, everything is working as intended on the 16gb.

After creating an image backup of my functional 16gb SD card and restoring it on the new 128gb SD, only 16gb are used and I should be able to take advantage of the unallocated space remaining by editing the size of my new drive with Easeus Partition Master.
To my dismay, only one of my backups was eligible for fusion with unallocated space after writing to get my full SD capacity back.

No matter how I move the contents of my old SD, something is missing every time and renders an essential tool such as Gm9 useless.
Maybe the corrupted payload can be repaired rather than thinking that I should experiment with different SD transfer techniques.

The worst case scenario would be going with a 32gb SDHC to avoid issues with higher capacity cards. Thanks for reading.

You can use FakeFlashTest instead of h2testw, it's faster but less thorough, so it might not detect small amounts of corruption but it will definitely detect large scale corruption and fake cards. However it wipes your SD card, so be aware of that.

My 128gb SD has "duplicate or bad blocks" according to FakeFlashTest. There was also some warning about a "last good sector being available". I have tried FAT32 Format www.ridgecrop.demon.co.uk/guiformat.htm with "Quick Format" unchecked to clean the drive and it was working until progress returned to 0%.
Is there anything better than FAT32Format or does it actually work?

Your SD sounds fake. You could run it through H2testw to be sure, with the intention of claiming a refund using a screenshot from the program. Meanwhile, try another SD, from a reputable shop this time, not ebay or Amazon third party sellers.

It's likely a fake card. I have never used FakeFlashTest myself so I don't know if it shows the real capacity, but at least h2testw tells you the real capacity of the card, so you can set the partition size to use all of the available capacity and still be able to use the card, although there's no guarantee that the flash memory isn't a dud that will corrupt on you anyway.
I would get a refund if I were you.
