So I wanted to test something on my 3ds, which required formatting my system. Of course before doing that I made a NAND dump and a backup of the SD card, thinking I should be able to simply restore the dump and SD contents after testing to restore my previous system. Unfortunately I've hit a little problem.
It seems the folder names the system uses within the Nintendo 3ds folder has changed, and restoring the NAND dump does not fix this issue.

Before (when I created the backup):
Nintendo 3DS\418b01df201350d7c0895fc6394a9419\5e1b01054221b3d74e44344700284245

After format and restore:
Nintendo 3DS\418b01df201350d7c0895fc6394a9419\550300fb301000003030303000284245

I do have A9LH, a full nand dump and a full backup of the SD card when the dump was created. I just can't seem to figure out if/how I can get this fixed. Worst case I didn't play a whole lot on it anyway. And luckily I do also have save backups of the important games so I'm not totally screwed, I just don't want to have to go through reinstalling all of my titles.

You have to reinstall your titles. Rip.

You formatted through system settings? It erases the previous Nintendo 3DS Data upon setting it back up after reset. Should of use TinyFormat
Yes I know that, hence why I made a backup of both the nand and sd card. But should restoring both a nand dump and the sd data restore all that data?

Well I just tried simultaneously wiping the SD and copying the SD backup. and before letting sysNAND load getting the NAND backup restored as well. That seems to have done the trick. Don't know why only doing one or the other at a time would prevent it from working properly. Thanks all for the help

For some reason the N3DS folder used doesn't switch back to original - if you deleted the new one it should've switched back to original

It's a known problem, when you boot without a Nintendo 3DS folder it creates new data, which will conflict with the backup when you copy it back on.
