Asia also mentioned RAM and that your system needs to be x64. I think it won't build unless you have the folders with the files inside like RomFS and such. I don't think it builds from just RomFS.bin and those files. Other than that, I have no idea.

I think you're missing bunch of files. When you click on the setupUS.exe, it installs bunch of files into a folder in Program Files. I think you need to copy HackingToolkit3DS.exe into that. I just copied the folder it created into a more convenient location and added the HackingToolkit3DS.exe into that. Basically you're missing all the support files that make it work.
It works building CIA. I never had success with 3ds, but since I don't have Gatway or Sky, I don't really care. You should have about 20 files for the program in your directory.

This is for HackingToolkit3DS.exe, like that it can be accessed from anywhere in your PC.
Leave the ProgramFiles folder, you don't have anything to do in it/with it.
Decrypt your CIA using Decrypt9WIP.
whenever i extract a CIA the romfs is always a .bin instead of a folder,its making it hard for me to put in the english patch of monster hunter stories : (
