You question how you would have that work with 2 screens on the Vita... but suggest later he uses his phone for it? Does your phone have 2 screens, or the same buttons for DS play?
As for the OP's question there is pretty much just one DS emulator which I've encountered on the Vita and it runs at about 2-5fps at most, While the Vita is a strong machine I don't believe it would ever be strong enough to emulate the NDS at anywhere close to 100% so as that is the case there isn't a lot of interest on investing the time and effort in a project which would never be able to reach the finish line before you even start.
I'm curious how well DSonPSP emu works on Vita. Anyone try it?
Retroarch has a DeSmuME emulator core for the Vita, but speaking from experience, the performance is pretty crap at the moment. I tried Aperture Science DS through it once, and it only ran at about 4-5 fps. I also tried Sonic Colors but the game only opened up a blue message box then froze.
This is probably the best DS emulator you have for the Vita at the moment...

If there was a 100% difference between 2 DS emulators on the Vita, you are talking about going from 3fps to 6fps if you get me? It just isn't a real area to invest time on your Vita system when there are so many other things to enjoy on the Vita right now in terms of all the emulation which works flawlessly or near flawlessly and we have psone, psp and psvita backups all at our disposal now, so there isn't much point sinking time into a DS emulator unless you're a very patient man and like to enjoy and savour each frame of your games.
