Of course? That is how you can play out-of-region legit .cias on standard firmware, for example.
As for playing a romhack, I'm not sure. No harm in trying.

I use HANS on top of my Pokemon CIAs for ROM hacks. Then again they are updated all the way from the eShop, so I guess just ignore me. XD
