The thing is that I'm using Menuhax autoboot and want to switch to A9LH in July, and I have no idea what hax the plaisysupdater uses and if it will be usable from 11.0 Emunand or whatever version Nintendo might release then...

You should be fine updating EmuNAND, since you'd still have your SysNAND on 9.2 for A9LH purposes in the future. Or you could wait a few days, and just see how things go, there's no rush to update right when a new version is available

So sounds like OoT and CN are no longer working entry points on non-modified firmware (Luma has its own loader module) for the time being

Yes, on both N3DS and O3DS, although only on CFW atm. It works perfectly as long as you aren't on an unmodified system.

The stock loader module now has code specifically to break oot/cn hax

Long as you don't update to 11, you can downgrade and use OoThax/Ninjhax.

If you update to 11.0, yes, that's correct. However it will probably be fixed in the future.

RXtools is completely safe to update.
