Well I had to start the topic with a question but my real question is, can I just transfer my sd card files from my old sd card to my new one and then inject the new sd card with my emunand? Will this maintain my separated NANDs? (emunand and sysnand have been separated and I want them to remain that way.)

You can, but you'd have to create an emuNAND on your new SD card first.

Or if you're super lazy like me. You can just use Win32DiskImager to read out the entire old SD to a file, then write it back to the large SD. Then just use a partition tool to expand the data partition to the max size. No copying necessary.

Oh I couldn't just inject the emuNAND I already have into the new sd card using the emuNAND tool?

If you're using emuNAND tool, it won't inject unless the partition already exists. You'd need to use emuNAND9/multiemunand creator to format the card for a emuNAND partition first. Then inject.

I tried expanding a partition today using gparted, but it keeps crashing and actually messed up my Linux install, anyone knows how come?
