Again, to all who are getting install failed, you should get a "done" before going into the menu. Dont mash any buttons first when loading up FBI, you have to make sure you see the "done.". Most of the time it hangs but just restart.

If you want to get it working better: Open "ftPony" first, close out with Down + L + R + B and then open the FBI Installer. Voila, works every time.
 
Since people have been generally helpful in this thread -- was hoping to get an answer to this question, I've done a bit of research and haven't been able to find a definitive answer:

Is there any difference between the legit CIA installed by FBI and the redownloaded version from the eShop? Is the eShop version "more legit", or does it write to a different directory on the SD card or something?

Also, could I hypothetically do the following if I wanted to?

Install MH4U legit CIA using this tool, launch the game, launch eShop, quit eShop and delete the game using System Settings, then redownload a fresh copy from eShop

Either you're lucky, or I'm retarded. Been trying all these tricks and it almost always hangs at "Map complete." or "Done.", and if it doesn't, I get "Cleaning up..." and then can get into the menu, but it fails the install. Silly buggy programs.
