Homebrew Is NinjaHax installed to the Sky3DS's SD or 3DS?

Do what SomeGamer said, use the built-in wireless MicroSD manager. You can find this in the settings under storage management.

All I have to do is have it connected to my router?

The payload is installed to the game card (so to your sky3ds's SD) according to http://smealum.net/ninjhax/ and http://smealum.github.io/ninjhax2/.

As for your 3DS's microSD card, Nintendo has a tool for that.

So I don't need to do any of that?

The Payload is saved as the 'save file' for Cubic Ninja... but to run homebrew all apps/games/emus need to be installed on your 3ds sd card.

So instead of having a game on the Sky3DS for instance Smash Bros, I have to put it on the 3DS sd card? :O

Wasn't the region free for original game cartridges too?

No. Ninjhax only launches the homebrew launcher (this, and all homebrew apps need to be on your 3ds sd). Sky3ds just runs game roms ripped from retail cartridges. If you want to run a rom for a game that's a different region to your system on your Sky3ds you'll need to load up Homebrew launcher (via Ninjhax) and use the Region Free loader app to launch the rom on your Sky3ds (or original cart).

Do I need to be connected to the internet to use regionfree like TubeHax or not? That kinda sucks.

Not if you're using Cubic Ninja. You'll need to be connected the first time when you save the payload, but after that you won't - you just launch from CN's save file.
