Sounds like you have the nands linked and are getting the unwrap bug. If I am correct formatting system nand with no sd should solve the problem

I googled "unwrap bug" and I think that should be the correct solution thank you! Do you know why the MicroSD management is missing from my sysnand as well as my emunand? it was working before and it miraculously disappeared after i setup gateway and nds profile hack thanks

All you have to do is boot up sysNAND, take out your SD card, and then reformat the system (you don't need internet connection and it won't update your system). Once it's done and you set it up again, plug in your SD card and it'll pop up with something like "configuring your system" or SOMETHING. Then you can load up emuNAND again either using the browser or blue card exploit.

If you later put your SD card in your PC you'll see that you have two folders under "Nintendo 3DS". One is sysNAND and one is emuNAND.

Alright thank you, got this solved! by the way, do you know why the MicroSD management is missing from my sysnand as well as my emunand? it was working before and it miraculously disappeared after i setup gateway and nds profile hack thanks.

I tried
-reformatting emunand
-format sysnand memory

both to no avail

I suspect you instances the mset to Emnand as well. Thus downgrading system settings in emunand. Do you have a backup of emunand?

If you installed the MSET.CIA file to emuNand, or performed "Setup Emunand" after installing MSET.CIA, then that's why you're missing MicroSD management in emuNand. The MSET.CIA file is an older version of System Settings which contains the exploit, but does not have the new settings for MicroSD management or Super Stable 3D. Unfortunately, the instructions Gateway posted do not make it clear that you need to install MSET.CIA to sysNand and not emuNand, so quite a few people have run into this issue.

Your easiest solutions are:
- Revert to a backed up version of your emuNand you made before you installed MSET.CIA, or
- Download a newer version of the System Settings app via 3DNUS and install it to emuNand.

Thanks thorasgar, yes I do have a backup of NAND but I would like to revert my emuNAND system settings to 9.0.0 while retaining my sysNAND settings as 4.5.0 for the DS profile hack. any suggestions on ways to achieve this?

Thank you Typhin, would like to thank the GBAtemp community as well, guess i'm getting more and more familiar with what I am doing. However, there is this problem, I can't download the MSET for 9.0.0. I tried 3DNUS which stuck halfway. waited for 10 minutes and nothing happened, the progress bar below of the program is not moving

=================================
Downloading Firmware: 0004001000021000 9.0-9.5v8203

Downloading titlelist complete
==================================

So I opted for the python method and managed to download it. Thank you everything is working now and I've already got back my 9.0.0 settings.

p/s Odd is that even after doing a ROM emuNAND update from 9.0.0 to 9.4.0 the menu still stays the same like MSET 4.5.

P/p/s why am I not able to download by using 3DNUS? for curiosity purposes

You can make backups of your emuNand partition using the emuNand tool ( Available at https://gbatemp.net/threads/emunand-tool-release-and-support-thread.359239/ ). You will generally want to make a backup before doing any update to emuNand, since it will let you revert if there's any issue in running the newer version.

I believe the ROM update didn't work, because it probably saw your system as already being 9.0, and thus didn't think System Settings needed to be updated.

I don't know why 3DNUS would fail to work, but I'm glad you were able to get it another way.
