I know it looks sketchy but I have no choice but charge my 3DS XL in this way because the charger that I'm using is working fine so I have to use the broken one with exposed contacts to investigate.

If I charge it through charging port it will not charge but if I use the charging cradle it will charge. I checked the F1 and F2 fuses they are perfectly fine using my multimeter in continuity mode. What do you think is the main problem why my charging port is not working anymore?

I would say the connection with the motherboard is broken, after years of usage, for the position of the conector, it tends to tore appart. You can open the 3DS to check this, you would just have to solder it properly.

Otherwise, I don't know what it might be, possibly something with the connector itself (but I don't think so), if you wanna replace it entirely, you could switch to a USB C port.

sounds like the charging port is damaged, happens all the time. look into the port and see if either of the two pins is loose or out of place. could also be the connector on the cable but much less likely.

I already tried checking that, since I was checking the f1 and f2 fuses. They are look solidly connected to the board and I even put a power on the 2 pins to make sure if the port is the culprit or not but the orange led is not lighting at all. The whole port is not broken to begin with and I don't know why this is suddenly happened. Maybe I'm going to buy a charging dock to charge it properly so I don't have to charge it unconventionally because checking the board any further might break the whole board lol.

I don't know about the xl, but on the regular model, the charging dock bypasses the fuse F1. That means f1 is dead, the pins inside the connector are bent, the pins aren't soldered anymore to the motherboard. broken trace or via.
Check the continuity between pads 1 and 5
