Will bringing an emunand with only atmosphere present online have a pretty decent chance of being banned if homebrew etc has been used previously but is no longer present?
I’ve never heard of a game update causing a Nintendo Account error. Something else had to have changed. Just have to try and figure out what it might have been.
How many games do you have installed on this Switch? Do you have game saves you want to keep as well?

I currently only have 2 on there, I did have a 3rd, which is one I had updated to 1.2.0 version and got the corrupted data error. I thought maybe if I moved it to the SD card, maybe that would help, as there had apparently been people that had swapped save data between accounts which fixed the issue. I was wrong. I then got the Nintendo Account error.
I get the RC=-7 error, I've tried multiple different chords on every usb port on my pc. Bought a fresh brand new usb-a to usb-c chord and it still did the same thing. Tried with a different computer as well. (Computer is never used and nothing on it is broken in the slightest) Switch is unpatched. Computer and tegra detect the rcm switch but it freezes when I hit inject payload. Got a new charging port a bit ago because it stopped charging completely, but since has been charging. Everything functions normally. I really need help with this because I can't figure out what's going on. Happens on both newest and older versions of hekate. Checked all my usb ports, no missing or bent pins. Same with the chords and with the switch itself.
Footnote: Only reason it says disconnected then connected again was because I was trying to see if I could switch the usb port one last time before I posted this.
Its because you're using the very buggy TegraRCMGUI. I have absolutely no idea why everyone insists on using it when its actually inferior to the tool its based off of which is TegraRCMSmash. That is what I personally use and I never have any issues while using it. I recommend you download that to use instead of TegraRCMGUI. You'll thank me later.

Maybe I searched for the wrong code in some way, but I don't know. Should I refer to the PC instructions? If so, should I do something specific? Or is there a simple fix to the error?

Don't follow that guide. Its actually not good at all. In fact, you don't even need a guide to update your CFW. Its as simple as deleting your old /atmosphere folder and placing the new one from the official GitHub page on your SD card. This is what I recommend doing as it may also solve your error.

Just straight up delete the folder? Not place the folder in and replace what it says there are duplicates of? If that's the case, I'm concerned about things like the files in the hosts folder.

Merging the folder means you leave old files that may not be compatible with newer versions of CFW or firmware that could potentially cause problems in the future. Also if you use 90DNS instead, you don't have to worry about maintaining a hosts folder. This is one of the reasons why 90DNS is great along with the fact that it just works just as well as dns.mitm

Would I be able to copy paste the hosts folder to the new firmware just as a means to help my paranoia? No idea if I did 90DNS correctly, and the correct safe way to check if I have.

I didn’t realize there was a corruption message. If you have only two games installed it is probably easier to back everything up, format the SDCard and start from scratch. if you need to backup your game saves before you format with Hekate you can use JKSV.

Had to rejoin their discord. Looks like others had to as well. Apparently an issue with their bot lead to some users inadvertently being kicked off their channel.

Yes I made 100% sure that it was correctly in rcm. Held the button for 15 seconds. Then held power and volume plus for about 2. Also tried 30 seconds and power on and volume up for 5 just to make sure it full cycled. My SD card was reformatted to Fat32 Manually because it wouldn't do it on it's own. I also tried with exfat (which it natively supports). Same results. I made sure everything I downloaded from the github pages for Hekate+Nyx and Atmosphere were all the most recent. I had backup files from the previous cfw on my switch and I made it exactly the same as I made the switch files for the previous cfw version. I ordered a new sd card of a larger size to see if the SD card was the problem (still not here, was supposed to be delivered tonight actually but the dude I'm guessing quit the job because when my stop was coming up, the truck shut down tracking completely) and every cable and port I've tried is giving the same result. And at this point it's not even a reinstall. It's completely fresh. When I got my charging port fixed, the store factory reset my switch.

The problem turned out to be that I was pushing the hekate payload instead of fusee-primary. Everything was working fine afterwards, including some older applications that appeared the same error as tinfoil after installing.

Hekate.x.x.x.bin is associated with the Hekate bootloader method of booting which adds some additional features to the process while fusee.bin is associated with the Atmosphere package and is a more straightforward method without all the bells and whistles. They also access Sigpatches via different means. Did you switch methods by accident?
What would applying the "Hekate+AMS-package3-sigpatches-1.5.1-cfw-16.0.0" do to the loadout of my launch page? Anything? Would anything turn out bad if I kept the original hekate_ipl.ini instead of replacing it? The launch I have been using has been Atmosphere FSS0 EmuMMC. What changes, what doesn't, what shouldn't I do?
Hello, yesterday i updated my switch firmware to 16 using Daybreak and Atmosphere to version 1.5.1. i also installed new sigpatches. as usual, everything works except i can't install games anymore. Goldleaf and DBI installer don't work anymore. On Goldleaf i get "Error: 2001-0123 (0xF601)". Both installer apps report that there's no enough free memory on my sd but i have 29 gigabytes free. All previous installed games work. Do you have any suggestion? it's the first time i encounter this issue.
