So, I updated atmosphere and OFW, and everything other than the games is working correctly. The games show a cloud icon above them, and show up as a couple of kbs in my system settings. I updated sigpatches, and tried downloading a new game which works like normal. Thought that I might've accidentally overwritten them while updating, but the space is still occupied on my SD card. Any idea on how to fix this?

Your Emunand and /emummc folder disagree. What guide did you follow to upgrade?

Yep. I'm going with wrong sigpatches. Upgrading wouldn't touch your tickets. Perhaps unless you updated online. I wouldn't put it past Ninty to detect the wrong tickets and remove them.

Not a specific guide. What I did exactly was that I updated hekate using AIO and then atmosphere, fusee as well as the sigpatches manually by overwriting the files

Update from the url your plrobly are outdated sigpatches. If was updated got wrong updated
Just did that, all older games still have the cloud icon above them and won't launch. Although, new ones do work so I don't think it's a sigpatches issue? I'd say that the content was deleted/corrupted somehow, but the space is still occupied on my SD Card so I don't get it

Might be related, but when I tried dumping games through nxdumptool it told me I had no prod.keys file. I went to Lockpick_RCM to generate them, but nxdumptool can only read the 2 new games, none of the older ones.

Please share the contents of your /bootloader/hekate_ipl.ini file.

And which one of the options you are booting into.

[config]
autoboot=1
autoboot_list=0
bootwait=3
backlight=153
autohosoff=0
autonogc=0
updater2p=1
bootprotect=0

{--- Custom Firmware ---}
[CFW (SYSNAND)]
fss0=atmosphere/package3
kip1patch=nosigchk
emummc_force_disable=1
icon=bootloader/res/sysnand.bmp
{}

[CFW (EMUMMC)]
fss0=atmosphere/package3
kip1patch=nosigchk
emummcforce=1
icon=bootloader/res/emummc.bmp
{}

I boot into sysNAND (which is what I've been using before updating as well)

Well that takes a whole lot of concerns out of the picture since there’s no emummc involved while booting Sysnand. As far as I know it’s either Sigpatches (already spoken for) or some sort of corruption (are you on fat32 or exfat?)

I think your best bet at this point is to remove the games and recovering your SDCard space by going into:

  • System Settings
  • Data Management
  • Manage Software
  • (Click on errant Title)
  • Delete Software
  • Delete
You’ll have to reinstall your games and we can hope your game saves are still there.

Sigpatches also not an issue! If you has sigpatches issue, you can not run title, not cloud icon and zero size in preferences. It seems to be incorrect path to nintendo folder in emunand settings.

I'm on SYSnand, though. Can I still correct the path or is that not an option?

Deleting from both tinfoil and system settings doesn't reclaim any space, though. I tried deleting BOTW, which is a considerably heavy game. No space reclaimed at all.

Are you on fat32 or exfat? It’s starting to smell like corruption to me. Probably want to run h2testw on your card to make sure.
