Are there any other ways to install WUPs?

Is it possible to move CBHC to USB and then format the internal memory? I honestly think that might be the issue. There is no solution for this problem anywhere from what digging I've done.

Yes,maybe a re-modding is an Possibility.
Please be sure you do the Un-install like in the Guide please:

If you do it,maybe the Wii U Update to v5.5.4 is also not a bad Idea.
Also get sure you have bought the Exploit Wii Ware to do the Modding again without Troubles.
