What program do I use to decompile/recompile my WBFS file?

Make it an iso then use the tools out there for that

I believe Wiimm's WBFS/ISO Tools can do it.

You can install Wiimms ISO/WBFS tools ( https://wit.wiimm.de ), then you can just run wit extract something.wbfs some-folder to make the WBFS into a folder to replace files, and wit copy some-folder some-new-file.wbfs to make that folder into a new WBFS file.
