Hacking Wii GC Backups no longer recognizing controller

Two days ago I played windwaker for gamecube on my Wii. Everything worked fine, no problems at all.
I use dios mios to boot it and cfg to select the game.
Today when I went to start the game, I noticed the gamecube controller wasn't working at all.
I exited the game via force reboot and tested the controller on the menu (works fine there) as well as different wii titles (works there as well).
However, none of the controllers I have work once I boot any gamecube game. It also doesn't work if I use Nintendont instead of dios mios. Works with neither a gc game inserted nor without one.
I actually hadn't touched my wii for quite a while before starting this week, and I did not change any settings so I'm very confused why it would suddenly stop working. Does anyone have an idea what could be causing this and how to fix it?

Have you tried any other gamecube game, to be sure that it isn't a specific game problem?
I tried a few different games (Zelda, metroid prime, melee) as well as 4 different controllers in four different slots. This is super weird considering the controllers work fine and they also worked a few days ago :(

You are loading gamecube games from CFG USB Loader, right?
If so, have you tried resetting cfg's setting to default or have you tried using other loader like USBLoaderGX to load and play Gamecube games?

I resetted all settings in cfg, and I also loaded the games without it directly from dios mios and nintendont from the homebrew channel so I don't think it's the loaders fault. My setup is really old though and probably outdated, as I hadn't touched it in years, maybe the sd card is dying or something. I think I'll just format the Wii and set it up again with newer stuff to see if it fixes it :)

Wait! I guess you should grab latest files for nintendont or dios-mios for the homebrew and try them to see if they work.
It won't need a format AFAIK.

No, I didn't try a wiimote. I thought GC games only worked with a GameCube controller?
I also have a Wii pro controller in my basement somewhere, might that on work?
I'll try updating nintendont first (seems easier) if it doesn't work I'll update the rest.

I do know that Wiimote+Nunchuck work in GC games in Nintendont only.
And, as for Wii pro controller, I guess that should also work, you should give it a try. I guess this is what you need:-

Its not in english tho.

Try reinstalling the stock MIOS for Gamecube (I think it's MIOS V10) and try playing a Gamecube game with the disc. It's not going to fix your problem but I would just like to see if your gamecube controller works at all with gamecube games played the normal way.

DIOS MIOS only works with actual GC controllers and Nintendont works fine with Wii Motion+ remotes.

@OP Are you using actual GC controllers and none of them work? Even from the disc channel with a real game disc?

Which menu did they work on? The system menu doesn't support GC controllers.

She apparently used it (gamecube controller) on the CFG Loader menu..
 
Thank you everyone for the suggestions! In the end i couldn't figure out what went wrong so now I'm playing with the Wiimote and Nunchuck. I'll see if I can fix it when I find the time in the future, otherwise this is my life now.
