Actually, I think only Smash Brawl is using multiple partitions.
if you dump only the game partition, WiiBackupManager will complain that ~10 GameID are corrupted (it's in fact the Virtual console demos).
The problem is, that SSBB uses a second partition table. And only my wit tools (I don't know any other tool) can handle this second table.

Hello I need help!
The file transfer feature is broken on FAT32!
I tried transfering a file. Wii backup manager split the file, but after the transfer was done, the files deleted themselves :(

did you choose to split on smaller size?
you can also try to output to a folder on your pc, then drag and drop into the right folder on the drive

I tried splitting on all sizes, tried 64 bit, 32 bit and nothing.
But I'll try putting it on a folder on my PC, maybe that works...

Yeah they're instantly deleted after the transfer.
Does this website have some chat-thing?
i don't think so, wii stuff is pretty old, much of the stuff is no longuer maintained...
on the website the last news are back as 2012..

maybe you can try making a second NTFS partition on the external hard drive and don't split them
most wii loaders if not all. work with ntfs...
and you can keep the first partition as fat32 for other stuff including games that don't need to be splitted

you using that usb only for wii games? or do you have other stuff on it like wii apps or emulators, game cube games?

No, only Wii games, I have a seperate USB for everything becuase of obvious reasons.

you can just select the drive on the my computer right click choose format, and choose NTFS filesystem.
this way, everything on the drive will be deleted.

but if you would like to just convert the drive without have the trouble of copy everything again you can use this method:

i recommend you just to go to my computer and format it (and copy all the games again at once)
just convert it, should be fine.. but i preefer to start over xD

anywho, i just tested wii backup manager, and he correctly splits the files...
are yo running it with admin privileges? isn't your antivirus removing the files?
it works here..

it works with cfg loader
waste any space? what do you mean with that?

read my edited post above, i just tested the wii backup manager splitting, and it works for me

while NTFS is technically supported by most loaders these days, it tends to be very finicky on the Wii and Wii U (vWii). But seeing as its not working at all right now, see if NTFS changes anything for you.....

Check the log tab in Wii Backup Manager. It should tell you what's going on. I've never seen it not transfer games. If the name shows up in green in the progress box it should be there. Maybe your drive or enclosure is incompatible? You didn't mention what they were.

same thing happens when he tried on his own hard drive, its not his usb..
