I've noticed that in some nes virtual console games, some sound channels are boosted. Sometimes they're lower, but it's most obvious in Super Mario Bros and The Lost Levels in the underground sections. The beginning of the overworld theme in zelda 1 also sounds a bit boosted.

If you have one of the HD models 3DS they do have a different sound chip.

Unfortunately, save using an emulator that doesn't have sound problems with a HD 3DS/2DS, that doesn't have a solution in those models of 2DS/3DS.

Now if you are having these sound problems in an old 3DS or old 2DS then is either faulty emulation or a hardware problem.

EDIT: You can also run Nes games in DS mode using Twilight menu on a nes emulator for DS.
