Hacking While on emuNAND mode...

...when a new update is available, can I go to system settings and then update it safely? Without affecting the sysNAND or anything.

Or do I need to wait for GW's version to release? Just wondering. I don't have Gateway yet but I'm making sure so I'm ready for the time being.

If you're able to use emunand and if GW supports that new firmware inside emunand, then that's exactly what you need to do. Updating through system while being inside emunand.
In case emunand doesn't support it, all it will happen is you getting a black screen anyway.

So if it doesn't support it, I need to wait for GW, right? Alright I think I did understand that.

Btw if I have emuNAND on, will I be able to use the blue card for DS games? Or will I need a DS flashcart?

With 4.x due to how the exploit involves DS mode, you can only use the blue card (or any DS flashcart) in sysnand. It doesn't work inside emunand.
If it will be the same with the new support or not, I don't know.

Final question: If I switch games and open one, let's say OoT3D, will OoT3D be added to the activity log (even though I own that game, but pretend I don't) and will I be able to post on the Miiverse community with that one? Also if I modify my ORAS backup to be wifi-compatible, there is no harm in using it online, right? Or will Nintendo detect it and ban me from online forever or something?

No problem with being online. There's no reports of anyone being banned even when using same headers.
About the activity log, honestly I never cared. lol
But from what I read somewhere, when you use it with the red card (multirom menu), the games get added to the activity log.

even if you accidently install an update that emunand doesn't support, it's easy to roll back to a previous firmware on emunand. Just make sure you do a backup after each update on emunand
