Hacking WFC play with a card?

Hello,
I recently purchased an M3 real for my girlfriend and so far, it's working great. WFC works and linked multiplayer works.
Though, now, I want to get one for myself, and I found the DSTT locally for cheap. If I get the DSTT, and load up the same roms, will I be able to play on WFC with her?

To put it more simply, will I run into any problems with two people trying to play online (or single/multi play) with backed up games on a flash card?

i just know that pokemon diamond has a problem with saving the game not sure about wifi tho

No, none at all, me and my friend play Bleach 2 over WiFi quite regularly.
