Well, at least you've isolated the issue. I'd re-try disabling APM using HDParm on the Toshiba drive - if you're unable to do it via USB then connect the drive via standard SATA, you might be more lucky doing that. ;)

I did try it, but it said that it was only temporary. If I remove it from my PC, it will go back.

You could always fiddle around with settings such as parking, spindown and whatnot, but you'd have to read a bit about the nominal values for your drive.
