First, I'm not sure if this is the right section to post to

Second, I'm not sure if this is even possible, but

I have a .cia homebrew application that requires a .ini in the same directory as it on my emuNAND.

Is there any way I can put that .ini file in the same directory?

same directory as it? well most cias install to the sd card.
what homebrew is this, it is helpful if you tell us so we can give you the answer you need.

I installed the cia for 3ds controller and I know they install to the sd card but I have heard before that emunand and its files are on a hidden partition or something

ok i'm not sure what the dev did but i seriously doubt they expect you to put a config file on NAND.
surely it should go on the sd card in some folder i guess... no?

3ds controller's ini file goes in the root of the sd card

Just pop it out of the console and into a card reader and copy it over. Or use the ftp app which comes with every build of the homebrew starter kit.
